My brother and I think that shimming the cross member bolts with some washers would probably fix the problem. I'm not quite ready to break out the hammer yet.

I wound up pulling the Y pipe back out, heating the front part just behind the flange, and flattening it with a peen. This gave about a pinkie's worth of clearance and solved the problem. It's been sounding sweet ever since. I had the advantage of doing this with my brother who works at a muffler shop though.
