I ran the car with the AP2 trans for the most part, although I briefly tried out a dogbox. I think the guy that bought it from me actually wound up blowing the AP2 trans, though I never really had any issues, provided I was careful with shifting. I think a cryo treated AP2 trans would hold up pretty well.

The diff is pretty easy. There's a guy now that will reinforce the casing and cryo treat the gears pretty inexpensively. I actually had the diff from a 300ZX twin turbo mounted up on my build.

Realistically, it's never going to be as reliable as something off the showroom floor though. I spent most evenings tightening bolts and making sure everything was working right-- things most people don't really want to do with their cars. I didn't have the time to play with it anymore, which is how I would up with the Z.
Yeah, I found out a lot cheaper, and a lot younger, with a 5.0 mustang fox-body that a modded car was just more headache than it's worth unless you spend SERIOUS money on it. When you quadruple hp output though, it's just out the window no-matter what.
