The owner's manual is incorrect (I am finding more mistakes throughout the manual) with step 6, p.9-13. You do not need the black clips, and I bet that is what causing your plate holder from being flush. The white anchor is similar to a drywall anchor as you push it through the dimple holes you drilled out (with a 10mm bit) then when you run the screw down it pushes out the middle flange of the white anchor, engages into the threaded part of what now becomes a "T" and cinches down on the back of the front bumper.
