the crap that will get stuck to the filters throws me off, main issue for me.

I don't see how it's going to be any different. I know lots of people are going to cite the heat shields... but no one dyno's with the hood closed. So the shields are going to be a moot point.

I felt like if I open the hood it gives a negative perceptive on the gains.
Be like doing a dyno for the Stillen with the front bumper off.

Not necessarily. Unless you're in a wind tunnel the cooling fan used in your typical dyno shop is not going to come close to simulating airflow at speed in 5th gear. Having the hood open with the fan in on full blast is probably going to be a little more accurate. The only difference I can imagine is that it might slightly reduce the impact of heat soak.
