The intake will be fully filtered air. The filter can be removed for cleaning WITHOUT removing the supercharger or bumper. 2 minute job. The intake needs one screw to be fully removed so no need to take out the supercharger at all if you choose to run a turbo guard. The kit will have a ton of options. One is choosing to just run a turbo guard since everyone on Facebook feels the gains outweigh the risk. This will be a cheaper option as turbo guards are only $70.

Yes, the removable intake will be a drop in for Gen 1.

You could get real lazy and hack saw off the K&N filter so you dont have to remove the supercharger.
