Door Glass Impacting Roof Trim (Sticking Out Too Far)
 
On my passenger door, the window drops & raises just fine when the door is opened (although it doesn't seem to happen as fast as it should). However, when the glass raises, it "kick's out" a bit & impacts the roof trim instead of sealing to the weather-stripping.

I literally have to push the glass in as it raises for it to seal proper (and it does if I push it in). Is this a simple alignment adjustment as detailed in the service manual? ~ Picture illustrates the glass in the "kicked out" position .. see the gap at the upper-rear corner.

try the reinitialization procedures.
