Do most people dyno the 6MT in 4th or 5th? I'm guessing 5th gear since it's the closest to 1:1 ratio?

4th or 5th. On an interia style dyno, like DynoJet it's important to use 5th gear which is the 1:1 ratio. On most load based dynos, the gear choice makes no difference in measured power output.
On the 7 AT, use 4th.

Your very right the DynoJet I was on today did my dyno in 4th.
But like you said some of the dyno machines are not guaranteed at these speeds.
