I'm looking at going w/ Alpine Type S 2 way component in the doors. So should I get the set w/ the tweeters? What kind of mod will I have to do to make the tweeter fit in the dash?

Spend a little more and get the Type-R Component set. Look on ebay and you can get a set pretty cheap. They are efficient enough to run quite well from deck power even. You will be much happier with them. Coaxial speakers are a compromise at best. They are fine for the rears but do not use them for your front stage. Your music will sound like its coming from the floor of the car.

- I'd almost say going with coaxials will be a downgrade from stock. The stock speakers with an after market deck will probably sound better.

The base ones are at least 2", definitely bigger than 1".

I also think that we might be able to shoehorn a 6x9 in the front door. That black plastic housing that the speaker mounts to looks like it could be adapted to fit them.

Why? 6X9's suck big time! They will not outperform a 6-1/2" round speaker mounted in a door. In a trunk, they will play much lower but at the expense of sound quality.

Actually not true with today's manufactures making better and more stable cones in 6X9's there actually just as good as 6 1/2. I would not go and say they are better but they are sure better than they use to be. I would stick with 6.5 though

Well thats good to hear because there is a significant displacement difference between a 6X9 and 6.5" driver. They are pretty close to an 8" if I am not mistaken.
