Osiris, your problem really sounds like your MAF's are getting funky readings. From what I've heard lately, it seems that those random code-less issues are most often due to this issue. I am surprised though that it's not putting your car in limp mode in the process. Instead you say it just knocks?

When my MAF sensor wasn't getting the proper voltages it immediately went into limp mode for approximately 10 minutes. I shut the car off, waited for a few minutes and turned the car back on. I find it weird that there's not a single check engine light... if the car does knock the ECU will immediately pull timing to protect engine failure.
It could also mean the MAF sensor is getting different readings then what the motor is actually seeing causing the knock issues. The MAF sensor is before the supercharger, so it will read a certain temperature, once the air hits the supercharger and pushes out through the outlet pipe to the throttle-bodies, the temperature is changed. Also, Stillen states the MAF sensors are suppose to be calibrated through the UpRev canned tune... who knows.
