If I do decide to upgrade beyond the Bose, I'd want to do it in chunks... maybe speakers/amp, sub/amp, and head unit in 3 more affordable installs (and not have to leave my car at a shop overnight).

Can I replace the OEM head unit and keep the Bose amps/speakers for now? I'd like better iPod integration and navigation.
