Default TUTORIAL: Adjusting/aligning window (more than simply the window-reset procedure)

This started out as me asking for help, and ended up as a Tutorial [see post 7 bellow]

Need some help. I had the driver's side glass taken out of the car for body repair. Since then I can't get it to seal right up top, either I get wind noise/whistle at speed, or the window goes up too much or something and catches a little (at first) when I open the door.

I dont have any problems with the auto up/down for windows when I open/close door. I understand how to reset the windows. What I need help with is adjusting the angle and height of the glass in the door. The service manual is less helpful than I would hope for. Anyone?
