Absolutely! The exhaust must have the flex sections installed in order to compensate for engine movement and twist.

If you look closely at the picture I already have the position marked on the jig where the flex will go.

A side note: During the R&D process you mock up the exhaust systems as rigid piece, then add the flex last. If you have the flex in there now the pipes will kind of flop around in there.
