Buy/rent/borrow an OBD scan tool and see if any DTCs are present. Modern cars are very good at self-diagnosis.

If no DTCs are present, reset the TCM (remove a battery cable and press on the brake pedal for a few seconds). This will also reset the ECM, erasing some tuning parameters, so the engine may run a little rough for the first few miles. Emissions system will have to go through several drive cycles before you can pass an emissions test.

If you are still stumped, take to an expert.
