You probably are better with the stock boxes in there than the shorty pipes. Like you said just go with a drop in filter for now and call it a day.
I think you're a ways off from needing motormounts - besides the more the solid they are the more vibrations etc will transfer, so I'm not sure you'd be doing yourself any favors.
