Just listened again. I got it backwards - not the throwout bearing (sorry bout that). It whines the 1st 2 revs (clutch out, transmission spinning), quieter with the pedal pressed (trans. not turning). That indicates something in the trans. (bearing or gear?) when the input shaft is spinning.
Also, the pilot bearing and tranny shaft would not be spinning relative to each other with the clutch pedal released (up, not pressed) so I would say the pilot bearing would not be the cause. These are usually just a bronze sleeve anyway (no noise).
