Look for more holes and make sure they are sealed. If you have nice, round holes, you can get plugs in many sizes. Otherwise, RTV may be the answer.

Check the firewall and make sure all the seals are intact (and that the OP didn't poke a few holes).

IIRC, the A/C drain is on the right side of the car and shouldn't be the problem but I'm not 100% sure. FSM will have drawings and descriptions.

After sealing all the holes/leaks, make sure the carpet and padding are completely dry or mold/mildew can get started.
