Just wondering if anyone has had issues fitting a 30Watt amp, a Boss GT-6 or similar sized processor box and electric guitar (standard hard case) in the car? I'm guessing the guitar leans vertically on the front seat, the amp sits on the front seat or so and the processor goes in the hatch..

Not sure if its a good idea to keep the amp in the hatch? It would touch the glass.
You can put the amp in the hatch with no issues. The distance between the two shock towers is approximately 20.5". If you slide the amp all the way forward until it touches the front of the hatch area by the crossbar, you will be fine and not touch the glass at all. The depth of the hatch all the way at the back is about 8". Placing the amp here will leave you room behind it for effects, etc. A small form fitting case, like my Tele Nocaster case will fit in this area as well.......... a Les Paul case might fit also, headstock area tucked into the recess at the rear fender area. A rectangular Strat or Tele or Fender bass case will not, if the amp is back there. I would do as you suggested, place the case in the front, one end resting on the floorboard and leaning against the seat. Another option, pull the front passanger seat forward enough to place the case behind the seat.
