Also the factory base coat is still solid. It had quite a few rock chips so I just sprayed a coat of paint and clear on top without prepping it so it is now flaking.

All it will need is sand down to the factory base, finish with 600 grit, and spray your base/clear. As long as it's not sanded down to the urethane then you won't need adhesion promoter or any further prepping.
