There's no way to answer that question without knowing what code it's throwing. It could have nothing to do with the intake and it's completely coincidental but they don't want to work on a modded car. I've seen too many dealers just tell people with modded cars to get lost, so the fact they're willing to let you put the OEM parts back on is them doing you a favor even though it doesn't seem like it.

P0300 is kind of the ECU's "I don't know what the **** is going on, but I don't like it" code. Technically it's for "random misfire", but it seems to be the go-to for mysterious issues.
