According to the FSM, the door switches are connected to the BCM which passes the signal to the switch modules via the "power window serial link" so the module can crack/seal the window when opening/closing the door. If the BCM is seeing the door open switch as you say, then it has to be a loss of communication between the BCM and switch module. Only three things I can see that would cause loss of comm: bad BCM, bad switch module, or bad wiring. If you are sure the signal wiring is good, check for a bad ground.
