The issues I'm having usually happen in shifting from first to second and second to third... I try to shift at about 3000-4500rpms and when I do it's not the smoothest shift and it sounds like a rock is being thrown in my engine or something (weird clanking). If i shift at 5k + it's usually fine.. But I try not to in my usually driving routine. Even when I let off the clutch smooth and slow once it passes the friction point it makes that sound and jerks a bit.

If you're driving a manual, pull the helper spring out of the clutch and just give it time. You'll get it. It's a clunky transmission. If you're driving an automatic, it's broken because there's a clutch pedal in it.
