Six of one, half a dozen of the other. With the SRM-style throttle blip and the nanny TCM, it's hard to screw up too bad. The TCM will not do anything that would destroy itself or the engine. I haven't tested it, but the manual claims that the tranny won't downshift if engine RPM would go above redline.

But I wouldn't suggest downshifting when it would take the RPM above 5000 or so on a regular basis. I nearly always wait for RPM to drop to 2100-1900 before downshifting. This will rev the engine to about 4000. If I wait too long and downshift at the same time as the tranny (~1800 RPM), it can drop down two gears and rev pretty high.

Go for it. Per the manual, you can use the paddle shifters to temporarily go into Manual/Sport mode at any time. No different when using the stick.
