I would only say don't get something you feel you'd second guess. If from day one you felt you wanted an AT and manual was an afterthought I'd say go with the AT transmission
Many years ago I wanted a Prelude really bad, jumped on the cheapest one that happened to be auto. I regretted it and spent much of my time trying to make it look manual (shift boots, different shift knobs etc)
I also wouldn't go base, brakes look a little puny and I think you'd enjoy the perks of a Touring/Sport much better if you can find one. Also doesn't sound like you'd be doing lots of modifications so I think it would be a better fit for you.
