If the engine change was done right by qualified mechanics you shouldn't see any difference in the car. They obviously screwed something up. If the flywheel is new and the clutch is old that would give you a screwed up feel, they need to give you a new clutch as well because the old clutch had already conformed to the old flywheel.

There would be no reason for them to replace the flywheel, it would be carried over from the old engine to the new one.
