I did some digging around in the Power Window Control (PWC) section of the 2009 FSM and came up with the following info/references. Unfortunately, I can see nothing that would cause your symptoms. I have been able to eliminate a few components from the suspect list, but not much more.

Something that you can check easily is the connector that is in the door hinge area that connects the door electrical to the car. There is a retaining lever that should be in place. There should be no movement of the connector relative to the body when you wiggle it.
Oh. A long shot, but it may have something to do with the window lockout switch in the main switch.

I don't think the BCM is the problem. Everything works when the door is closed.
• Supplies power to power window switches.

Retained power lets you use the windows for 15 seconds after you turn the car off.
Power window main switch
Switches in driver door. Since the windows work when the door is closed, I doubt this is the problem. It could be an anti-pinch problem, but that would point to the encoder as the culprit.
• Directly controls all power window motors in all doors.
• Controls anti-pinch operation of power window.
Power window sub-switch
Switches in passenger door. See comments for main switch.
• Controls anti-pinch operation of power window.
• Controls power window motor of passenger door.
Power window motor
A possibility. Not the motor itself, but maybe the encoder.
• Integrates the encoder and window motor.
• Starts operating with signals from each power window switch.
• Transmits power window motor rotation as a pulse signal to power window switch
Driver side door lock assembly (doorkey cylinder switch)
Nope. Shouldn't have any effect on windows.
• Transmits operation condition of key cylinder switch to power window main switch.
Remote keyless entry receiver)
Nope. Shouldn't have any effect on windows.
• Receives lock/unlock signal from intelligent key, and then transmits to BCM.
Door switch
Can't tell for sure, but I don't think this is the problem
• Detects door open/close condition and transmits to BCM.
