I understand that point, but if you underdrive one pulley, and overdrive another pulley, it is my understanding all Other pulleys operate as if there were no difference. It's a system because they're all connected to the same belt.

If you only installed the Underdriven crank pulley, and not the overdriven alternator pulley, yes the entire system would be underdriven. This is the point behind overdriving the alternator pulley.
It doesn't work that way. If the net change is nothing there would be no reason to go under driven
They overdrive the alternator so that your voltages don't drop
