If your tuner is worth his weight, he will find his way around the software. He should know what right looks like for NA vehicles. At the most basic level, he should be adjusting fuel trims and ignition timing. My tuner was not familiar with Uprev when I had mine done. It was running like a$$ and put down 280whp before tuning started. That was with LTH's, HFC, full exhaust, NST pulley's, CAI, and M370 manifold. It took about an hour for him to get a handle on everything, and after a couple hours, he was able to bring it up to 304whp and 243lb ft tq. I can't comment on AT specific stuff, as my car is MT.
