The Bose Amp has 5 channels and stock HU is also have 5 channel output (never used stock HU) and Bose adapter use just 4 channels (rear speakers with sub).

And anything like MTX-re-Q5 can help?
The sub output is actually split FROM the 1st bose amp and goes to the sub amp.

So by using a re-q you only have to tap the front speakers to get a full signal. The req is only going to help you if you want to add new amps and speakers to your system. If you are already running a new head unit you can bypass the entire bose amp and run your new speakers from the new head unit.
