You'll find a world of debate on whether it's ok or not. My understanding is it's more to do with the sidewall and abilities of the tire being compromised after having being driven when under-inflated (or flat). If the tire had air the whole time, and you noticed it, there is nothing inherent (my knowledge) of the tread being different, and patching should be acceptable.

Now finding a shop willing to do the work might be a different story..
