I don't know of anything to substantiate that claim. From what I've read when you reflash the ECU it leaves a record just like if you disconnected the battery for 15 minutes.

As long as that is the case, you should be able to reflash to stock with no definitive trace of there ever having been a tune. If you are paranoid about it, you could replace your battery so you have a viable explanation for the flash.

As far as the shifter goes, that would only affect warranty repair if it was the root cause of damage to the car.
