Take the 4 inner most bolts out of the cross-member and put about 1/4" worth of washers as spacers in there. That's what i had to do with my topspeed exhaust.
As far as the fitment... Loosen up all bolts from ypipe back and try to adjust it as much as you can to where it fits correctly then re-tighten. You can also loosen up the exhaust hanger bolts and get some adjustment that way also.
I went through 2 topspeed exhausts and hat fitment issues with both that i ended up being able to correct by messing with it for a while.
