Granted there are experienced people out there who would prefer to source their own upgrades. But for the average "Joe", why not just be up front and honest about the whole thing and provide an all encompassing price of $Z ($X + $Y)?

Because of your own answer: People want to source their own parts on certain upgrades. GTM and Stillen both provide a
full kits but if they throw in oil coolers, clutch, gauges, etc. it will up the price but then people would complain why do they have to get X part with the kit and if they do not can they get a lower price.
You can always go back to a time when you pieced an entire kit yourself, intercooler, turbos, custom piping, etc.
