OP- Your question is a pretty loaded one considering you havent provided many details about your situation. I am assuming the car has been completely repaired (atleast bodywise)since youre noticing these problems with the car now. Your rights to having additional damage covered will vary depending if you had your car fixed at your insurance company's direct body shop or one of your choice. Before you take the car to the dealer, you MUST give the orginal body shop a chance to completely fix your car if you expect to not pay any additional costs out of pocket(at least in california). Thats not to say you cant take it to the dealer, just be aware any damages found by the dealer would more than likely not be covered under your warranty. As far as asking for a new engine, keep in mind your 17 grand into repairs and the insurance company probably wants to finish your car as "cost effective" as possible so if its not needed...your insurance more than likely isnt paying for it. In any case, good luck with getting situation worked out.
